I was playing Arimaazilla, and after sending my last move, the bots time ran out and it now shows that the bot won. I made the last move, so how could the bot win?
This is game number 122811.

Unfortunately this is probably a failure of the interface.  After the server received your last move, it received another move from Arimaazilla, and then the server was waiting for you to make another move.  But since Arimaazilla's move didn't show up on your screen, you didn't realize the server thought it was your turn.

Arimaazilla usually moves in about 20 seconds, so if it hasn't moved after a minute, probably your interface got stuck.  What you should do then is reload your browser window (the F5 key does it for my browser), and that will fetch you the move you missed.  If that doesn't work you can even close your game window, look for your game in the list of current games in the middle of the game room, and click on your name to sit down at the game again.

The problem I have with that theory is that the bots timer was running and ran out of time while I was watching. It was showing -12s, that is minus 12 seconds as it ran down past zero. If the bot had made a move, shouldn't my timer have been running?

The bot wasn't running on your computer; it was running on the Arimaa server.  Both you and the bot send moves in to the time keeper.  The timer on your screen is not necessarily in synch with the timer on the server.  If your interface didn't get the message from the server that the bot had moved, then your screen would have shown the bot's time ticking down even though the server time keeper was actually ticking down your time.  Reloading the browser window forces your screen to re-synchronize with the server.  Some time will disappear from your clock when you do that, but it is at least preferable to losing on time without ever seeing the bot's move.  :-/
